I agree with Jeremy's idea here, except I'd expand on it a little bit.
Pardon me if this has been presented before:

How about if a new skill was added:  TRAIN <BEAST> FOR BATTLE.

There would be a different one for each beast, they would need to be
researched, and it would have to be used before a bred or captured
beastie could actually be used.  The nice part is that the time to train
could be varied to account for stregnth--for example, a rat could take a
day while a dragon took a whole month.  This would seriously limit the
number of beasts any single player could have, or even a whole
alliance... Combined with making the weights realistic and charging
upkeep costs for beasts, having a beast army would become an alternative
to a human army, not an overwhelming advantage.

If you really wanted to limit things you could make the trainer the only
one who could use the beast in battle, but that might be going to far, as
well as being hard to program.
